the pedophile couple scene in Running Scared (2006) . Flat out terrifying and got a big reaction from the audience I saw it with in theaters.

The climactic train chase in The Lone Ranger (2013). The first two hours were pitiful but that whole set piece is one of the best action scenes of the 2010s.

Fire In The Sky (1993) - the sequence where Travis (D. B. Sweeney) awakens on board the alien spacecraft and they drag him to an operating room for study.
Flight (2012) - the whole crash sequence is great. The rest of the movie is anticlimactic.
Gods and Generals (2003) - Stonewall Jackson (Stephen Lang) is thrilled to learn his wife back at home has given birth to a daughter. While wintering nearby with family friends he becomes close to their young daughter, Jane. She becomes like a surrogate and he lovingly dotes on her as he would if she were his own. Later when he learns Jane has died of Scarlet Fever, he goes outside and breaks down crying. His men are stunned at the sight. One soldier observes that after all the carnage of war they have never before seen him do this. Another replies "he is weeping for them all now."
