They are two completely different films.
I know that sounds strange, but they really are.
Armageddon is an edge of your seat thriller/action film. Tons of jokes, one liners, over the top acting, no depth at all. Just mankind trying to stop annihilation.
Deep Impact is about how humans deal with imminent death. Some people are 'okay' with it, just accept it, and die. Some commit suicide, because it's on their own time. The difference between old people, young people, married people and single people. How they all react. Some fight tooth and nail to the bitter end for survival, some people sacrifice themselves to save the ones they love, yet others sacrifice their lives for the greater good of humanity. It's a case study on human behavior.
The first film is fun/popcorn action. The latter film is trying to be deep and insightful. The title itself 'Deep Impact' has a dual meaning.
I pick Armageddon only because it's doing what it's supposed to do. I feel like Deep Impact missed the mark. It's as if someone had a GREAT IDEA about how to show human reaction in various situations when faced with imminent death, but some studio executive made them add some things to make it a semi-blockbuster with action, and it took away from what they were going for in the end.

Even though it would be ready made for the Lifetime channel, I'm picking Deep Impact.

Agree with Godfather that these two are too different, and a better comparison would be Armageddon and 12 To the Moon, which deals with a motley group of space travelers saving Earth by virtue of the drawing of lots. In fact, it's pretty obvious that Armageddon is a bit of a remake of 12 to the Moon.
Incidentally, I pick 12 To the Moon at 9/10 over Armageddon at 4/10, and also Deep Impact at 5/10 over Armageddon.
Armageddon has some "fun" to it, and that helps. The Slim Pickens on the bomb allusion picks it up from 3/10 a full point to 4/10 strong.

While I think Armageddon is a bit more fun... it seems TOO unlikely that a fucked up group of people like that would be the ones to save the planet.
Deep Impact was more intelligent and more realistic, although it was a bit more dull.
Having to pick between the two, Deep Impact gets my vote.
But I still enjoy watching both films, and I usually watch them back to back (In no particular order).
