I know this is stupid, but once Thanos got his hands on the reality gem, why couldn't he just alter reality so that he had all the stones?

Because they don't work that way. The real question is why he didn't just create more resources (or at least force everyone to conserve) instead of killing half the people.

Thanos doesn't believe death to be punishment, nor is the method he's doing it physically painful. It's also like believing the cure to heavy traffic is to build more roads, when in fact that's proven entirely false - you're just creating more traffic.

Probably because it wouldn't achieve his goal. The infinity stones each have a unique power and ability and are powerful as well. I doubt that the reality Stone would be able to recreate the power of the other Infinity stones.
Especially the Soul Stone.

I suppose since the other stones are also singularities, even if he altered reality, they'd be immune so he couldn't relocate them and they'd still be scattered about. Who knows? Comics are weird.

It's not the same is building more roads to alleviate traffic, people need to eat. Some people simply need to eat less, but many don't have anything at all. But I see your point. That's why I said he should force people to conserve instead. Also, Thanos understands the deaths are painful to those left behind. He shields Gamora from the executions on her home world and cries when he has to sacrifice her. There's really no reason other than megalomania and psychopathy to kill all of those people. He's a villain, and deep down he knows it.
