Here's a few examples.
Star Trek
-One episode showed Kirk had similar rights to ship captains concerning marrying two people.
-A scene that occurs in one version of The Motion Picture compared V'Ger's search for its creation with man searching for God.
-Star Trek 5 had Spock's fanatical half-brother hijack the Enterprise, claiming they're going to see God. They don't. They run into some evil light being - I see where we're going with this....
Alien 3
-The prisoners observed a fundamental form of Christianity, to....keep sane?
Alien Resurrection
-There is a church on the Auriga, with a computerized Bible. An android character is programmed to respect the church, automatically doing the cross gesture. Because the android has a soul and humans are BAD!!
Dune
-It's a wee bit complicated... Well, this is set in a future where mankind has reverted to feudalism. And at one point they escaped enslavement through use of machines, and technology, while advanced, is often reliant on human decisions. Some human factions(?) have been conditioned to be virtual human computers. The Mentats (advisers to House leaders) can think as fast as a computer. The Spacing Guild, who allow space travel, think in pure maths. Along the way, there's this belief in manipulating bloodlines fo create a superbeing, and this is where the Bene Gesserit sisterhood come into play. On Arrakis/Dune, the Fremen observe Muslim traditions and certain beliefs, but, correct me if I am full of shit, their belief in a messiah is more like Jewish belief. I think. But...that belief is one passed down by Bene Gesserit members of the Missionaria Protectiva, intergalactic Christian missionaries! ๐ต
The Black Hole
-When we finally see inside the Black Hole, we see visions of Hell and Heaven.
The Dark Side of the Moon
-This boring piece of shit has the Beast hitch a ride on a spaceship. You see, the Bermuda Triangle is Satan's work. The protagonists come across a Space Shuttle that shows every sign it has been underwater - sure enough, it crashed into the sea, before disappearing. They bring a dead guy on board, who is possessed, the Beast possesses and kills the crew one by one, desiring to bring his unholy ass to Earth. Yeah...
Event Horizon
-Event Horizon, an experimental ship, was reported destroyed. It had in fact vanished. A rescue ship is sent out when a signal is intercepted coming from the ship, seven years after it disappeared. Dr Weir, designer of the ship's drive explains Event Horizon 's drive was meant to open a gateway into hyperspace to allow instant travel from one side of the galaxy to the other. The mutilated dead people on board are a strong indication something seriously went wrong - and as we learn quickly, the ship opened a gateway into Hell and has returned an evil living thing, preying on the crew by using their own personal demons against them. And Weir begins to become corrupted by its malevolence.
Star Crystal
-If you thought Alien would be better if the monster read the Bible and immediately attempted to seek redemption and forgiveness, this is the movie for you. Even though he brutally mauls one crewmember to death, and sabotages the oxygen supply of a space station, allowing several dozen to asphyxiate, finding Jesus turned the talking alien slug to the Good Side.
Dark Star
-In one eerie scene, Bomb number 20 begins to quote Genesis....and its not a good thing.
OH, forgot....
Star Trek 2: The Wrath of Khan
-Bones: According to myth, the Earth was created in six days. Now watch out! Here comes Genesis! We'll do it for you in six minutes!
The War of the Worlds (1953)
-Luckily God thought bacteria was cool to invent.
Superman
-Yeah, there's a distinct whiff of Superman is Jesus. Not quite as obvious as
Superman Returns
-Which makes it a tad more literal. But then that's nothing compared to
Man of Steel
-This has a scene, when Superman asks a priest for advice, where he is juxtaposed in one shot with a stained glass window of Jesus, with a red cloak!!!
