It's been years since I've actually watched any of the animated Super Friends shows, but I remember at least one of them was a lot closer to the source material than the others. I'm pretty sure it was Challenge of the Super Friends, since that one actually had many of the comic book villains and they actually used the name Justice League when referring to the Super Friends themselves. I was thinking about getting the one I'm thinking of on DVD to bring back some good memories, so any help would be appreciated.

I own that season of The Super Friends. It did bring back great childhood memories for me. I loved that one because of the villains. Looking back at it now, no it wasn't the greatest written show but it sure was fun for a kid.
As for which season is closest to the comics, not real sure on that one either. I watched them all when I was a kid.

I meant the Justice League comics from that era in general. Sorry I didn't make that clear.
