In the first Avengers movie, Nick Fury mentions that they started developing the phase 2 weapons after Thor fought the Destroyer and he reasoned "We learned that not only are we not alone, but we are hopelessly, hilariously outgunned."
Seems like this statement would no longer be accurate considering that a few decades earlier he had already gotten introduced to Captain Marvel, Skrulls, Kree, their esoteric powers and their advanced weaponry.

This would've put tons of pressure for the Government to amp up their defense. It's weak and flimsy only thing I could come up with.

The Earth would still be outgunned. Skulls and Kree are fine, they have their powers and abilities. It's probably how Fury knows how outgunned the Earth is. But I think it's meant to be assumed that he stretched the truth when he implied they started building the weapons because Thor. That, or like a sly linguist, skillfully neglected to mention any reason to look to the skies prior to the events or Thor.
It'll be interesting seeing how Fury plays out in Captain Marvel. There's bound to be clues over how the Nick Fury of 20 years ago became the Nick Fury of today. Maybe he's like Tony a little. His experience with aliens scared the shit out of him and he vowed to overprotect the planet and never looked back.
I just hope she doesn't wear the helmet that turns her hair into a Mohawk for long. Or maybe it's not even her hair, but a part of the helmet. Either way, it's ugly.

The theory goes they made a Tesseract powered Jet. She test piloted it. Skrulls watching from space took notice shot her down wanting the tech. (also seen that it was Kree in a Skrull ship for a double betrayal). Explosions she survived somehow. Kree intervened/or just collected her after shot down. Now seen I've seen a theory where she was half Kree to begin with. This is how she survived (also explains the blue blood after the crash) or the Kree turned her half Kree after to contain the power.  "Prototype Quinjet" that has Blue Energy that looks like the Phase 2 weapons/tesseract energy  "Explosion After Crash" Looks like Teseract Energy and looks like on the right the tail of a plane. I'm pretty sure it was already hinted in AoS that SHIELD encountered Kree even before they e countered Asgardians. I just Assumed SHIELD had it since Howard fished it out of the Artic Sea. AOS showed that they had contact with the Kree for a while but don't know the timing.

You could also go with Fury is the ultimate spy. His secrets have secrets. Which is another way of saying the man can and does lie with ease. Maybe he was lying with a bit of truth wrapped in. Maybe they started Phase 2 well before the Destroyer, but they did start on trying to build weapons even before Phase 1. And it was Alien Contact that triggered the creation of the weapons but just not the Destroyer.
Edit: I should say they always were trying to build weapons (hence the Prototype Quinjet) but after the events of CM they upped the weapons up because of the Alien Threat. If the theory holds up about the Prototype Quinjet) Not enough information to go on. Also maybe the government shut down the building of weapons after their first prototype blew up and "killed" the pilot. To many unknowns right now.

It could easily be retconned that he was lying because it's not like he was going to tell them the story of Captain Marvel. But I don't believe Marvel's intent of that scene was for Nick Fury to be lying. It seems obvious that they just didn't know they were going to set Captain Marvel in the 90s.

But I don't believe Marvel's intent of that scene was for Nick Fury to be lying. It seems obvious that they just didn't know they were going to set Captain Marvel in the 90s. That's pretty much what I'm saying. I don't see any contradiction at all. Unless Captain Marvel the movie contradicts something, it all adds up. Earth is a little less hilariously outgunned because of the Avengers, but still outgunned. Fury might know about the Kree and Skrull and their weapons/talents, but none of that's on Earth. It makes no difference.
