Varys says this in S6E03 then there is an immediate segue to Qyburn talking to them. I always took this as foreshadowing that Varys would use his "little birds" again to "hack" Cersei's intelligence network and do something, but what? He could be working on Cersei's downfall or help her escape, the way he offered that Meereenese whore a way out in order to buy the outcome he wanted. I can see Varys saving Cersei to avoid an assault on King's Landing.
Margaret of Anjou, Cersei's equivalent in the Wars of the Roses, found exile in France with help of Louis XI, the one who was called "the Spider" for his information network. I wonder, though, if Cersei would even consider escaping. She might rather go down instead. She made that decision once already.
