It's hard to think of many, but if I had to pick one, it would be "The Incident" (1967). It's a great movie, too, a favorite of mine. It's a straight-forward thriller (Martin Sheen's first role, and possibly Beau Bridges), but it's also allegorical.

Barry Lyndon, though the title character is more likable than in the book.
The Godfather? Michael is not likable by the end.

Glengarry Glen Ross maybe... I like the characters enough, but I'd never want to know any of them. The film is clever enough to elicit sympathy for Lemmon's character but it nonetheless shows him to be as conniving as the others.

A Clockwork Orange Absolutely agree. Great choices. I love A Clockwork Orange, but all of the characters are reprehensible. Don't care for Watchmen, but again all of the characters are genuinely unlikable.
