Not sure how I'd rank them. "Best" can mean a lot of different things.
In terms of influence on the medium and pop culture, NGE and Berserk reign supreme. Don't get me wrong, people love Bebop-- it's a truly great show-- but it's rare to see something you can trace back to it because it was so unique. You're far more likely to hear "It's like NGE" or "It's like Berserk" than "It's like Cowboy Bebop".
In terms of story, Berserk was easily the best. NGE fell into pretentious wankery and Bebop was too irreverent and episodic to have an overarching story. All of them had their moments, don't get me wrong. But overall, Berserk was the only series that was building to something the entire time and had the most compelling characters and motivations.
In terms of enjoyment, Bebop is an obvious winner. Neither Berserk or NGE were much "fun" and both were slow burners. It's considered an entry level anime for just that reason. You can show it to practically anybody and they will find something to enjoy.
In terms of animation quality, Bebop again would win. Berserk was made on the cheap and used a lot of static shots and NGE wasn't exactly breaking new ground. Bebop had frenetic, stylized animation and you could tell a lot of care went into every single episode.
I suppose if you twisted my arm, I would have to say Bebop even though I enjoyed the story of Berserk more, which technically places it higher in my mind. I took away more from Berserk than Bebop. NGE, I've never been a huge fan of, namely for the aforementioned pretentiousness-- but I can see the appeal there, as well.

I've only seen Cowboy Bebop all the way through and really enjoyed it.
I'm about halfway through NGE and the objectification of the Junior High girl is a little creepy. But I'd probably appreciate it more if I were the characters' age.
Haven't gotten to Berserk.

Cowboy Bebop > Berserk > Neon Genesis Evangelion for me.
Also the CB Movie is great, haven`t seen the Berserk ones though.

I'd say (at least for me) with Evangelion, I definitely have to be in the mood for it. I know it won't be an easy experience. The arc and tone can be crushing. But because I can put in my Cowboy Bebop dvds any time and enjoy the wild ride. Even with the ending, there's a strong sense of optimism and hope through out the show. Plus, the soundtrack is untouchable.
