Khan. I don't think V'ger or the probe can be classified as villains. They bring an antagonistic element but they are not really out and out villains especially the Probe. I'm not really sure I would classify Sybok as a villain either. Misguided but not very villainous.

I always loved STAR TREK: THE VOYAGE HOME, but despite the threat of it, I never really saw the probe as a Villain. I am not exactly sure what word I would use to classify them. But my favorite Villain is definitely Krall. You could honestly see it from his point of view, and understand how he got to where he was, even if you didn't agree with him. On one level, he is Kirk - would do ANYTHING for his crew, but unlike Kirk, he gave up his humanity and that of his crew. Kirk, by himself or with the help of McCoy, Spock, and co., would always find another way to save his crew. And there is that moment where you almost think Krall will be the Edison that Starfleet thought he was, and you see the humanity flash through his eyes one last time before he embraces his hate, and he tries to kill Kirk. He was well thought-out and he was just So Evil that you feel this need to take a half step back from him.
I also liked the 'god-figure' from THE FINAL FRONTIER. If only for the scene with McCoy getting to show he's the biggest of bad-arses, addressing a god-like figure who has already semi-smighted his two best friends, and telling him how he doesn't worship a god who likes to inflict pain for his pleasure.
