Great idea for a thread, and I guess the right time for me as well, since I have recently watched a few animated music videos through VH1 during night time, and is reminded of some of those I used to enjoy very much, and where I felt both the video and the music fitted so well together.
Scissor Sisters - Mary (2003)
I believe the animated sequences, was the work of Don Bluth, and a really beautiful song and nice video, reminds me of something which could have been made in the 70s. Speaking of the video, it is not surprisingly it stood out, as the band often seemed to have a talent of handing out memorable music videos back in the early 00s. Röyksopp - Remind Me (2002)
While never getting the same attention (or so it seemed) as Poor Leno (another animated music video for the band), I think Remind Me was their finest moment, considering the music videos they released from their debut album, Melody A.M. (2001). This single or video version, is a bit different and upbeat than the album version. But still, there is something kind of sad about the video, but, I believe it did better on music channels, rather than radio stations, as it went on to wint the band an award during the EMA 2002, for best music video. Daft Punk - Digital Love (2001)
I remember being quite frustraded, as MTV always seemed to cunfuse me, by having all these different animated music videos, but rarely ever in the "right" way, and I do not think I have yet to see the entire film they are taken from. Still, of all the singles from Discovery (2001), Digital Love became a big favorite of mine, with its sweet and longing music/sounds and video. Miami Nights 1984 - Ocean Drive
Of the more fanmade/unofficial music videos, with heavy use of animated clips, from older films and shows, I fell immediately in love with the one by Miami Nights 1984 and its awesome and delicious retro 80s synth pop sound and video, which just has this incredible dreamy and nostalgic feel to it.

MEW - 156 (2003)
Kashmir - Rocket Brothers (2003)
Junior Senior - Move Your Feet (2002)

Jamie Hewlett was briefly part of the UK small press comics scene before he made it big with Tank Girl and Gorillaz.

Two animated music videos, which always kind of had similar feel/look to it, but of course is very different type of music genre, one is a upbeat happy dance song, the other is a Norwegian hip-hop/rap tune. Still, two videos which would frequently be aired, very often during the night times in summer of 1999 and 2001.
Shanks & Bigfoot - Sweet Like Chocolate (1999)
Opaque - Finally Here (2001)
Speaking of big video hits, which was played all the time during summer of 1999, it is hard to forget the great music video to Wamdue Project and their King of My Castle, which uses heavily clips from Ghost in the Shell.

This is Adam Buxton’s Like & Subscribe jingle animated by Cyriak and not really a music video but it still makes me smile.

This is by the band BLACK TORA, who used to go by the name WARRYOR. A fan edited together a music video for their song "The Slayer" using footage from Vampire Hunter D: Bloodlust (2000).

Hm, I could not find Tenacious D and their video for Fuck her gently, which I guess is now deleted, but I do remember a few other fun and memorable animated music videos from back in the day:
El Caco - Substitute (2005)
ABC - How To Be a Millionaire - (1984)
Sorry about the split (into 4) screens, I was thinking of this video/song, but only found one that had the video/story reversed (probably in order to not get deleted), and this other was the only one which seem to contain the whole video, but again, uploaded into split screens.

I always thought something was quite familiar with the Radiohead video, but never managed to find out what, until I re-watched the former Fox Kids show, Three Friends and Jerry, which was made by same guy (Magnus Carlsson) who did the music video. Always laughed at how crazy and surreal some of the episodes really were, and I guess that is why I liked it so much.

This one got a ton of buzz awhile back.
I do like that it tells a story in the video visually but I think it mainly got big because it was a Crunchyroll production.
