Depends on the era of comics and what version of Supergirl we're talking about.
I'd say, at the end of the day, the traditional Kara Zor El version is generally equal in super-strength/ability, but Superman has spent more time honing/learning his abilities. He's also spend his life learning to show restraint which makes Supergirl appear to be more powerful to people around them.

or is Superman stronger than her? Physically speaking. Its unclear, and they've left it that way on purpose, so that the fandom can go ahead and make up their own minds. One thing is clear though, when they did the New 52 version they did made it so that she was more powerful. They explained that by saying that she spent more time in her spaceship (she was a teenager when she came out) and because of that she absorbed more power. I guess she cooked well done whereas Clark was rare. But they keep flip flopping. Generally speaking its best to consider Superman the strongest mortal character in the DCU. He fights gods regularly, so...
