Freddy's Dead is set in 2001. Ten years from 1991 (as stated on-screen). Freddy vs Jason is set in 2003. As stated on-screen.
In Freddy's Dead, Springwood has been "wiped out". Adults had escaped from the town long time before. Teenagers had been already killed (John Doe was the last one). In Freddy vs Jason, Springwood is alive and well. And they have dealt with Freddy in recent years...
In Freddy's Dead, Freddy was finally defeated and the Dream Demons (the source of his powers) disjoined from his essence forever. In Freddy vs Jason, Freddy is fine. No mention about the Dream Demons. The Friday The Thirteen saga occurs in a vastly different tonal and visual environment...
Alternate universe? I guess so.

During Freddy's recap at the start it does show clips from Freddy's Dead. My guess is kind of like how the Friday movies seem to take place during the 90's and early 2000's despite it appearing to be set in the 80's ( when they were made) a similar thing has happened.
