Harry Lime comes in well into the movie The Third Man.
Col Kurtz is a villain of sorts, albeit a tragic and pathetic one, and we don't see him till very late in Apocalypse Now.

I don't know if it fits here, but I remember seeing "T-2" in the theatre when I was younger. The DVD stretches this out even more, but after Sarah, John and Uncle Bob break out of the mental hospital, there is a really long time that we don't see their enemy, the T-1000. This time is taken by exploring Sarah's backstory, her relationship with her son, and what Arnold knows about the 'one possible future.'
And it's so damned compelling that you get lost in it. When the T-1000 shows back up for the third act, there is a very definite feeling of "oh shit, forgot about this guy for a minute."
The progression of having the threatening villain to nearly forgetting about him is something that has always been unique to "T-2" for me. Great villain, and great movie BTW. Just a unique way of using the character.

A lot of the ones listed are just characters we don't know are the villains until the end, as opposed to ones introduced late in the game.

I would say T2 doesn't count at all considering T-1000 is introduced in the first 10 min. and has a lot of screentime prior to right after the mental hospital scene ends.

I know Darth Vader is the Emperor's protege throughout the trilogy, but I'd still consider DV the main villain for the first film, if not the first 2.
