I'm leaning Seven of Nine, but I'm actually going to go for B'Elanna Torres.
Why? Because she was the one who changed the most over the show.
She started out as "typical Klingon" in attitude, albeit also conflicted and a little self hating over that fact. Over the show we learned her backstory and the reason for the anger and self loathing. She faced that head on and started to get over it, accepting her Klingon side a little more.
Then we had her relationship with Tom Paris. Trek is notorious for shying away from long term relationships, but it makes sense for it to happen on Voyager given the premise. And they did a lot of that "they luuuuurve one another but don't want to say so" that we've seen a thousand times in TV. But in the end, yet again she faced her fears and was willing to say "You know what? I've been a coward about this, but I'm done with that so here I am saying it out loud : I'm in love with you."
And we saw them get together and get married. And we saw B'Elanna get preggers, which again brought up her fears about her own heritage - but again she overcame them. And in the very last episode of the show, virtually the very last thing that happens is that she has her baby, her husband gets to see his estranged father again, and the ship makes it home.
How can you now find that a real "awwwww" moment?
Also, Roxanne Dawson acts the hell out of B'Elanna. See "Faces", in which she's divided into her Human and Klingon halves. Dawson plays it amazingly well, making both versions to very different characters.
So yeah. B'Elanna gets my vote.

I picked Seven of Nine but not because she was such a great 'character'.
Tom Paris was really the only character on the show that was at all interesting.
Great premise for a show but not very good execution.

The Doctor by a mile.
Voyager was not a great show. The Doctor was pretty much the only thing that made it worth watching.
