Joss Whedon followed by Brian Singer. Tim Burton is no slouch either.

Probably me, because I've directed most of them into the trash.

Many have done one great comic book film. I thought Whedon did a great job on Avengers
A few have done a couple - Burton, Russo Brothers, Snyder (for 300 and Watchmen), James Gunn (if Super counts, a superhero film not based on a comic book)
But I can think of only one that has done three - Matthew Vaughn for Kick-Ass, Kingsman and X-Men:First Class

Richard Donner.
But of those listed here, I chose Sam Raimi.

Nolan Raimi
They created my favorite ones and Raimi gets a special nod for Darkman
Honorable mention is Russo Brothers

Zack Snyder (solely because of Man of Steel(my favorite super hero movie overall)/Batman v Superman)
but it's not surprising Nolan is winning because he seems to be the biggest name of those directors in general and he's tied to The Dark Knight which everyone seems to overpraise.
p.s. i see people mentioning Tim Burton as i guess he could have been included but personally as i got older his general style ain't nearly as effective as he's forgettable.

Sorry I didn't include Tim Burton or Richard Donner I just included the "popular" ones as of either past 12-15 years or earlier. Honestly Burton would be my choice had I listed him.

Gotta go with Snyder as well- but Nolan is good, too. I love Sam Raimi, but not too big on the Spider-Man trilogy. Meh on Whedon, absolutely despise Singer.

Christopher Nolan. His Dark Knight films are a collective masterpiece.
