I have seen many people suggest this method.
My problem with this is that we already got an Xavier and Magneto origin story in the recent films(and soon a Jean Grey one). They just replaced Juggernaut with Mystique and Shadow King with Apocalypse. So it just be a rehashed plot that audiences have seen before with minor changes. It would just be the Amazing Spider-Man all over again, a repeated origin story. That won’t have audiences flocking to see the movie. Marvel Studio is smarter than that as shown by skipping the Spider-Man origin as Kevin Feige said that rehashing plots is a bad idea.
Charles Xavier hiding mutants from existence would be a betrayal to the core of the character. Which is that he is basically Martin Luther King Jr, in that he believes in co-exist. Showing Charles as a mutant separatist and agreeing with Magneto ruins the theme of the X-Men. Kevin Fiege was really against Sony’s decision to make Spider-Man a “chosen one” archetype because Spider-Man is suppose to represent the every-man. So he would likely be against this too.
If Charles was hiding mutants from the world than that means certain characters can’t be used anytime soon as their origin in based on human knowledge of mutants. Such as all the characters tied to Weapon X like Wolverine, Deadpool, X-23, etc. Especially, X-23 who’s entire birth is dependent on the existence of Weapon X so you won’t be apply to use the character for over a decade. After Deadpool and Logan it would feel like just a waste.
