I think they all added nicely to the universe building. It was a very ambitious and Lucas-ian show.
Maybe the best one was the one about Asoka's fall and her leaving the Jedi, or the A. Ventress arc or the Maul-arc as whole.
(Shame Ventrss, the only female villain of note in the SWU, had to die off screen in a novel, the ST could benefit from a character like that.)

Any one have their favorites? My favorite arc of the series would be the Umbara saga (Darkness on Umbara/The General/Plan of Dissent/Carnage of Krell - Season 4, Episodes 7-11). These four episodes really delivered a dark, cinematic story that lived up the Star Wars name. It was the type of gritty action that I had wanted to see ever since the Clones Wars were first mentioned in A New Hope. I also enjoyed how the character interacted with each other, discussing their seemingly hopeless situation in a mature and relatable manner. My favorite single episode would be "Senate Spy"(Season 2, Episode 4). I appreciated how it had a more low key tone. Star Wars is most famous for its bombastic action, so it was admirable that they made an episode in such contrast to what is normally expected. It was also interesting to see Anakin and Padme in a more domestic environment and the interplay between them was amusing and believable. .

I think all of the Mandalore arcs, anything with Satine & Obi-wan and also Deathwatch.
