Jurassic Park, because even though it was praised more for sfx than story and characters, the story and characters don't suck ass.

Jurassic Park easily. While some would decry it as being just an FX spectacle, I disagree. You care about the characters, their bonding, the concepts of abusing science in the name of profit and it just has more resonance.
Avatar has great FX and fun action, but bland characters and a story that's been done before in countless other sci-fi, western and adventure movies.

Jurassic Park, no contest.
It's stood the test of time and not just due to the special effects (which still look damn good) but the premise, storytelling, and characters as well. I'd say Avatar does not hold up as well and has sort of slipped out of the public consciousness aside from knowing what a Navi looks like. I mean, could the average person who had seen both films describe the cast of characters in Avatar off the top of their head or remember any quotes from the film as easily as they could for Jurassic Park? Hell, even the tertiary characters are memorable-- "hold on to your butts", "clever girl", "SHOOT HER!"; almost everybody remembers the lines and the characters attached to them. I can't really say the same for Avatar.
That's not to say Avatar is bad or anything and I'm sure there are plenty of people that absolutely love it. I just think it has faded in cultural relevance whereas Jurassic Park has not.
That's also not to say Jurassic Park is without flaws. I hated those damn kids even when I was a kid and wanted them to die, there's not a huge amount of character depth (though it was not absent) and it's got more than its share of Spielbergian schmaltz. Overall, though, I think it is the better and more important film.

Cameron did a better job with the dramatics, but Jurassic Park was more of a SPFX wow.
However, Cameron is responsible for the Jurassic Park FX. He was the one who built up the computer graphics department at Industrial Light and Magic. The two Canadian computer specialists who pioneered the CGI were supposed to be fired for lounging around in George Lucas' office during a party. Cameron's need of them for Terminator 2 spared them from the axe.
