I don't have religious family members (my grandparents on my father's side were quite religious, but never tried to push it on myself or my sister). But I think that I would just thank them for their thoughts/condolences. I wouldn't see any reason to be offended, and it would not bother me for them to continue praying for me.

I usually interpret it as "I hope things turn out alright"
Of course, this depends on context. If they had said that when for example I say something like:
"To answer your question, the reason cloning dinosaurs would not be feasible is because the atmosphere and environment was vastly different millions of years ago."
"Wait, you believe the earth is billions of years old?"
"Well....yes, actually."
"I'll pray for you."
Which roughly translates to "You are a messed up individual". THEN I will have a problem.
