The list may not be "best movies" but instead "most impactful"
WW wasn't a particularly great movie, it was good, but it did have a larger impact than logan on pop culture. As much as fans love logan, it's really pretty insignificant, and that's why it might not be on this list.

Isn’t it going by the Baynesian model, where WW is considered the top rated superhero movie on the website? For the record, I have no idea how the Baynesian model works, but according to it, WW is ranked ahead of TDK and Logan.

Logan and Blade Runner 2049 are definitely in the top 10 movies of the year.

Well AFI lists ONLY include what they judge to be American films (there have been some controversy in the past in how they define that) and their impact on American culture. There is no doubt Wonder Woman did make an impact in America, if not quite in the rest of the world.
Though The Shape Of Water, released in two theatres a week ago, is on the list and I'm not sure how that already has... Best advance the art of the moving image
Enhance the rich cultural heritage of America's art form
Inspire audiences and artists alike
And/or make a mark on American society
Maybe it's just all bullshit

The Weinstein fallout means that for political reasons they put WW on there. It's a film about a strong female woman, so critics and other Hollywood types are clinging to it as a way of saying "See, we're not ALL misogynists!"
